I can not confirm with Verze: 5.0.3.2 ID sestavení: e5f16313668ac592c1bfb310f4390624e3dbfb75, win7 On pc Debian x86-64 with master sources updated today, I could reproduce this. 1) It seems we can save a shape with a custom effect.
Indeed, putting a entrance effect (eg "box") on a shape from a brand new file works.
But if you save the file and reopen it, the object appears as "-1" instead of "Shape 1" (as I got before closing the file).
So I understand the reason of this message:

2) When I tried to put blast effect on a shape of a brand new file, console showed a lot of these:
