Steps:
1) Open Impress
2) Tools > Customize > Keyboard
3) Set Ctrl + A for Insert > Insert Slide Directly
4) Test that shortcut works in Impress
5) Reopen Tools > Customize > Keyboard and clear shortcut with the Delete button
6) Notice that shortcut still works

Same behaviour according to your steps with:

but not when, after Delete, I push Reset at bottom of Customize dialog.
Not sure this is documented.

Reset is intended to reset all shortcuts and delete is intended to remove a single shortcut.

@mkara: Did you notice this functionality in bug 35030.

Additional information:

1. Before assigning Ctrl+A for Impress, look in LibreOffice  (probably it is "Select All")
2. After deleting Ctrl+A (Insert Slide Direct) in Impress, look in setting for LibreOffice -- notice that it is now "Insert Slide Direct").

This should explain why the "deleted" shortcut is still working.

3.  Tried unsuccessfully to reproduce this with other key combinations.  
4.  Is there something special about Ctrl+A?

Additional information:

1. Assign a command to Ctrl+A in Impress.
2. Close dialog and apply the command.
3. Open Tools-Customize-Keyboard, notice that the command was also added to LibreOffice as well.

(was only able to produce this with Ctrl+A)
