I could sort-of understand the "Help" and "Close" buttons being an exception case if they are meant to be "outside of all the contents" (though in that case they might also benefit from bigger vertical spacing from the contents, such as 12px or 24px), but the rest would be expected to be aligned. I also don't really see why there should be a Close button at the bottom when there is a window manager close button (in addition to the "Esc" keyboard shortcut), but I guess I can live with its presence.
Confirmed with all Linux UIs and Windows.
