Problem description: 
Since I can't show numbering on heading style, I decide to create custom heading style which has numbering options enabled. 
I think the numbering hierarchy is work automatically as I change the heading level. But it looks not.

m.c = my case.
Steps to reproduce:
A. Create custom numbering format (m.c. Chapter numbering)
A.1 Adjust position and spacing : m.c. from level 1 - 3 has same value of alignment.
A.2 Adjust numbering (Same all levels): Character style: Numbering symbol, Start at 1
A.2.a Level 1 : Number: A,B,C. 
A.2.b Level 2 : Number: Native numbering. Show sublevels : 2
A.2.c Level 3 : Number: a,b,c. Show sublevels : 3
B. Create Custom heading for paragraph style (m.c.Chapters)
B.1. Create Heading (m.c. Chapter 1)
B.1.a Organizer : linked with : Chapters. Category : Custom Styles
B.1.b Outline & numbering: Outline level : 1. Numbering style: Chapter numbering. Include this in line numbering.
B.2. Create Heading (m.c. Chapter 2)
B.2.a Organizer : linked with : Chapters. Category : Custom Styles
B.2.b Outline & numbering: Outline level : 2. Numbering style: Chapter numbering. Include this in line numbering.
B.2 Chapter 3 is like two above with outline level 3

Current behavior:
A. Ch1 bla bla
  B. Ch1.1 bla bla
  C. Ch1.2 bla bla
D. Ch1 bla bla

Expected behavior:
A. Ch1 bla bla
  A.1 Ch1.1 bla bla
  A.2 Ch1.2 bla bla
B. Ch1 bla bla

On current behavior, I need to specify "move down level in numbering hierarchy" manually to have like expected behavior.

P.S
1. I don't know why the category is change to Conditional styles (point B.1.a)
2. Organizer contains nothing in numbering style.

Thanks for reporting and sorry to read that you have difficulty in getting the numbering done. But I know it works (starting with Tools > outline numbering) etc.
So I suggest that you ask at our user support :)

It is valid to generate an outline numbering via the 'Outline & Numbering' tab of a paragraph or a paragraph style. That is the only way, to get two different outline numberings into one document, e.g one for the normal text and another for the appendix.

The current behavior needs improvement, because you need to manually keep outline level and list level in sync. Therefore I disagree with the solution "worksforme". You find the request for improvement already in bug 62032.
